When I open it, it just presents "Done Scanning for Updates" in the the progress-bar on top of the windows for hours and there are no applications listed in the main menu.
Any tips how to fix it or can I expect an update when 7.3 goes public?

Rebuilding the spotlight index did not help for me. I have no idea what to do with it since it has worked without issues before.

However, these are only minuscule glitches in otherwise excellent service. It makes keeping my software up to date easy and fun!

It's annoying to (1) install several updates based on my current Outdated list and then (2) do Check for Updates to refresh the list -- MUD reverts to showing All.
It's no big deal to click the Outdated button again, just an unnecessary speed bump.
A user preference may be overkill. If MUD simply remembered my All/Outdated/Up-to-date choice (during a session and from session to session), I'd be happy.

Also would like to clear the cache in the app and start from scratch. How to you go about this.

Whenever I install a new app, the MU Desktop shows it greyed out and doesn't recognize it. After removing MU desktop completely and installing it again the problem is gone and it recognizes the newly installed app.

1) I had cloned my drive prior to installing Lion, so Spotlight was picking up the applications in the Snow Leopard applications directory clone
2) Somehow ~/Applications had gone into the privacy preferences of Spotlight
Deleted the clone, fixed the Spotlight preferences and rebuilt the Spotlight index using sudo mdutil -E / and all is well

--what exactly does "Set version to current" do?
--if you set version to current, and you realize you messed up, how do you undo that?
-- if you opt to archive your old version of an app before installing, and you end up not wanting to keep the newer version, doesn't it really come down to an app-by-app basis as to whether or not you can truly roll back? It's not really as easy as throw out the new app and install the old one is it, especially if that developer hasn't provided an "uninstall" feature, right?

The archive option will create a zip file of the old version of an app. If the new version has issues or you want to get the old one back easily, you can just trash the new version and un-zip the old version and be back to where you were. This is not as necessary if you have a backup in Time Machine or something, but makes it easy to quickly go back to an old version if needed - some people don't like to update "on faith". Even if you don't archive before installing, in most cases you can retrieve the old version from the Trash if needed.
