Flagit! brings multi colored flags to Mail.app. Create as many custom flags as you need - of any color and with any label. Flagit! also allows you to "mark" emails as completed, keeping track of when the flag was set and when it was marked as completed.

Trust me when I say: if we could have our way, we would not have dropped Flagit! on Lion. It is one fun project to work with, and we love it - and use it ourselves internally. But as Misha pointed out, (thanks Misha!) it is becoming harder and harder to try and fight Apple on this. They simply do not want plugins in Apple Mail.
We have not said a whole lot on the matter, as we are bound by Apple's NDA; we always planned on posting a thorough blog post when Lion did come out.
We sincerely apologize to all who feel wronged, but we believed it was best to let you guys knwo *now*, rather then after Lion comes out. That way, you have some time to turn around and plan ahead.
It's not really the dev's fault, Apple's making it practically impossible for anyone to develop plug-ins for Mac OS X 10.7 (and colored flags are finally a standard feature in Lion Mail, albeit not as flexible or comprehensive as FlagIt, but better than nothing).

I love this application and it never let me down!
I was very lucky that a previous version from this great application was included in a MacUpdate Software Packet sale. I've installed the software back then not knowing what it really was and what I should expect. And since then I use it all the time for sorting my mails and other stuff!
I recommend Flagit because it's every penny worth! This should be standard in OS X. If you can effort it you'll likely buy it! Anyway, try the demo and see for yourself that I'm not making this up :-)... A great job done by the developer from this software!
I've worked (as a user) with the developer lately, who was instantly and eagerly responsive, and fixed every bug we could find, seeming to work all night long at times! It now works perfect, with imap, and I'm loving not having to crawl through mountains of flags to get to the ones I need NOW! A great Mail addon. Easy, quick, great assistance. All it needs now is a scotch and some ice cream!
As an ex-Eudora user, I was very frustrated with Apple Mail until I installed FlagIt!. This is a perfect little add-on that really enhances the Mail experience.
