First of all, the new clips created in SL are correct.
N.B. : I first thought it was something about 32 bit or 64 bit apps but no… (my guess is that 64 bit apps don’t even use contextual menus, if I understood well)
Then, opening the clips in ~/Library/Application Support/Clip Master with TextWrangler (the utxt files), you'll see their encoding at the bottom of TextWrangler's window: the old ones are UTF-16 while the new ones are "UTF-16 Little Indian".
Now you dig it? ;-)
Open every utxt file there and convert their encoding to the right one. Oh yeah!
I’m still new to SL, so I may discover something new…
As for 64 bit apps, you can try the app Shortcuts (http://www.abracode.com/free/cmworkshop/) that brings back you favourite contextual menus!
